Are the wires from the pickups either twisted around each other in their way to the pots or shielded? Are all of the signal wires twisted with ground wires in their paths? Are your control cavities shielded?

Heat has the potential to delaminate the plywood back. If you still plan to replace it, no problem. If it comes apart, it might be hard to relaminate and reuse.

When I used to use waterslide decals under EM6000, I would first spray a couple of light coats of rattle can lacquer just over the decal. After that was dry, I would finish as usual with the EM6000. No problems.

I have built some guitars with persimmon backs and sides. It bent quite easily for me. I have used it for bindings. Again, it bent easily. The wood I had was a bit grayer (or greener depending on how you perceive the tint), but against walnut sides and a redwood top, it made nice binding.

I’m not sure what I see on the placement in the first picture. Which side of the nut do the pins mark? Regardless of your device, the intonation point on the saddle needs to be twice the distance from the fingerboard edge of the nut plus the compensation. It looks great! You’ll need to follow up on your teaser about the CA glue technique. How do you use CA for binding on a finished guitar without wrecking the finish?

I don’t wet sand EM6000. I’ve been using 3M stickit 320 on a 2” rubber eraser to level after the first 6-8 coats.
